well first off you need to list your current specs, otherwise we have no idea what we are looking at. It may be caused by a feature enabled in the bios, such as AMD's cool n quiet mode, which allows the chip to run at reduced clock speed and voltage to save power, heat, and noise. And these systems are designed to kick in when the system is idle, as thats when you will not be needing the full power of what you have in the box.
But my first thought would be the power supply, the UPS should ensure that the pc is receiving consistent power but its possible the power supply was damaged in a past surge and could be acting up this way.
