Motherboards are immensely complex. Depending on which processor you are builing around, you'll 16, 32, 64 or more parallel paths that you have to route between two points, the paths have to be the same length, or you'll kill your timing and the machine will have to clock slower.
You also have to keep in mind the distances between paths to minimize crosstalk and RF interference.
Most motherboards are built with five or seven layer processes.
Pad2pad is a great program, but I'd limit myself to building custom controllers and such, something that uses an 8088 or lower processor.
