Are you using the console or graphical version? Have you tried deleting the config.cfg file and then seeing if it works?

with the graphical client its very easy to setup and will always start with your OS. It overall much easier, but the console is very tweakable. As for why it flashes im not really sure never had that issue before.

The only time I have ever seen the "black screen" flash is when you try to start the basic console version when it is already running. The graphical starts up automatically when you open the program. It really does not require any setup other then you entering a name and Team#(12912)What OS are you using? What firewall,Anti-virus are you running. Are you using a router?
BTW......
The graphical uses up unnecessary clock cycles to draw the protein, even when it is minimized it is still running in the background. I have done my own testing and the graphical is a tad bit slower IMO and takes up more resources from your graphics card.I could not even run certain graphic benchmarks when the graphical was on but when the basic was running I was able to bench no problem. It was a HUGE difference on an older lappie that i had where the graphical practically froze it up as where the basic ran as it should, unnoticed in the background. Here is a great thread with more info. about the difference between the two types of folding clients.

That could mean it is configured to run as a service and therefore proves what you were saying. Do the following: Start, Run type "services.msc" without the " marks. Under the services dialogue box, look for a service called F@H and see if it is running.
