Of course getting a benchmark of the computer system running 3d applications is going to be a very popular benchmark. Futuremark offers one of the most popular 3d benchmarking series out there. 3dmark has gone thru many evolutions from the 2001 series for older DirectX 8 cards, and the 3dmark 2003, 2005, 2006 series are for current and next generation graphics cards. The visual quality is amazing and can easily bog down older graphics cards.
Futuremark also offers the PC Mark series for benchmarking more than CPU, memory and graphics. PC Mark lists more detailed scores for each, and also benchmarks hard drives which give more overall system performance for users who want to benchmark complete system performance. They also created SP Mark for benchmarking smart phones and handheld computers.
The Futuremark series also offer the ORB, Online Results Browser, where you can compare your system to others and see how other users with similar hardware scored. You can see if your system can beat world record scores. Although you have to register to use this feature, it certainly makes this program very versatile.
Fraps (www.fraps.com)

Fraps is one of the more unknown benchmarking programs. What fraps allows is the user to record how many frames per second they are receiving in any 3d computer game. For being used in a benchmark you can set up fraps to record your frames per second to two different points, and then give you an average score.
